It is my understanding that the Custom Shop instruments use Gotoh tuners, which are simply marked 'Japan' on the underside of the baseplate, hence a quick look will confirm which ones are installed on your guitar. Calipers can again confirm, since Gotoh's have approx 6.35mm shafts and suitably sized bushings.
You might get lucky, but it's often the high 'e' tuner that's gets a knock and goes a bit wonky, so it's the one everyone wants. If you have to buy a set you'd be better getting the matching set (Gotoh most likely, but as I said, best to check markings and dimensions). That way you will avoid having to change the bushings (both I.D and O.D need to be correct for bushings - Fender often use none standard 9.2mm O.D. but not always). Aged Gotoh sets are available from a few suppliers, such as Axecaster (Gavin from Axecaster is on the forum). I've seen the P.W. sets on eBay. Prices are similar, but I feel the Gotoh's are superior quality.
I hope that helps.

Made all the more impressive by doing it at 2am, a time I'd struggle to even pronounce my own name
Shame this info isn't something Fender offered up when I originally enquired about it with them.
Gotoh SD91 relic heads are superb
